Paul Mantz flying his B-25 camera ship under the Golden Gate at :2:55 here,

If memory serves, he also flew under one on the East River in NY. And then there was the B-25 which flew under the Bay Bridge in the film, Thirty Seconds Over Tokyo (no CGI back then!) recreating what Ted Lawson and crew did in real life, I think?

I'm glad the thread title says 'aircraft' and not 'airplanes'

In 1936, Pan American Capt. Ed Musick flew the Martin M-130 "China Clipper" under the (unfinished) Golden Gate Bridge... at the beginning of PAA's inaugural flight to Hawaii. Apparently the heavily loaded Clipper, taking off from Treasure Island, could not gain enough altitude to fly over the bridge.
And a story from my wife's family... In 1944, her father flew a P-38 under the Bear Mountain Bridge over the Hudson River. This got him sent to the front (England) where he became a decorated squadron commander. Can't verify that one, all witnesses are long gone... but it's certainly possible that the story is true.
