In the case of the helicopters their interiors are relatively intact so a couple of windows were left unpainted so people could see in. You'll note that the ones that aren't painted are usually large flat windows that are easier to replace. We generally don't do it any more because it limits how we can park the aircraft to keep the sun exposure under control and the interiors still do suffer more. When the helos go into restoration the next time they'll come back out with all the windows painted over. There are a few other planes that don't have windows painted. That usually means that it went straight onto display when we got it and never stopped in the restoration area. Those get painted over as we have time to do it.

And besides you wouldn't want us to be consistant now would you? :)
